It's hard to say without a budget but the prices are about the same around that area of the tunnel; $200-$300+ per night. I would stay NJ side to avoid the toll and parking of NY. If your budget is less, then there are a few motels available around Tonnelle Ave, New Jersey.
Not much to see and do for a kid in Hoboken/Jersey City, but a very short drive away is the Liberty Science Center, which is very cool. Also while there, you are at Liberty State Park, which has the best view of the Statue of Liberty. As for hotels, since it is not a tourist mecca, that may be an issue but there are major chains not too far away.
At first, I had not thought of anything good to suggest, but I'd also mention the Liberty Science Center, if that is a thing that would be cool. Also, depending on timing, maybe a quick visit to MakerBar, a hackerspace nearby (Although I guess everything is nearby in Hoboken).
If you want a great view (maybe not exciting for a kid), check out the campus of Stevens, although there is a brief time during sunset where Manhattan decides you need a tan and reflects our friendly mass of incandescent gas / miasma of incandescent plasma directly to you.
